1 #Scaffold_builder

Scaffold_builder is software to take contigs generated by draft sequencing and order them along the genome of a reference sequence. Gaps are filled with N's and small overlaps are aligned with Muscle and filled with IUPAC codes. Scaffold_builder can help in the assembly and annotation of genomes by revealing what is missing and allowing targeted sequencing to close those gaps.

3 #Genome sequence of the ethanol tolerant Lactobacillus vini

Project Summary. Ethanol tolerance is not a common feature among bacteria, Zymomonas and LAB are exceptions as they tolerate up to 18% ethanol concentration. LAB that occur in the bioethanol process may tolerate ethanol. Ethanol tolerance may be related to TCA cycle, glycolysis, and the amino acid metabolism. For instance, Zymomonas mobilis membranes contains high levels of vacenic acid (18:1) and LAB contains long chain monounsaturated phospholipids (C20-C30). Polypeptides responsive to heat-chock are also involved in ethanol tolerance. Transcriptional factors may play a key role in ethanol tolerance. We analyzed the diversity of LAB in the bioethanol process and concluded that Lactobacillus vini and L. fermentum are the two most abundant taxa (Lucena et al. BMC Microbiology 2010). In order to understand the genomic features that allow L. vini to tolerate ethanol we sequenced the whole genome of one representative strain.
